It's just a matter of design I think, as You can see, Ray has different hair color in the cartoon too, it appears to me that they tried to represent the social ethnic diversity in the RGB's characters so everyone could feel identified with his favorite GB, without trouble....is just what I think, I could be wrong...

It was really because they didn't want their likenesses portrayed if the cartoon didn't do well.. and everyone thought it would be hard to distinguish between 4 dark haired GB's wearing the same colored uniforms..

4? Shouldn't it be 3 cause one of those 4 was a brother, I can't see anyone getting confused from that.

Actually, it's because there was a clause in the contract for the actors in the movie that likenesses couldn't be created of them, or something like that; I'm not sure if they were anticipating making the cartoon, or if that's just a normal thing to throw into actors' contracts for movies.

Hey, I like his blonde hair. I have a thing for guys with blonde hair and glasses. I think they wanted to make the GBs different than in the movies. I don't know. (plays with Egon's hair)

Kinda like Ectoman said, I figured it was for color association. Like how the Ninja Turtles have different colored headbands, kids could say 'my favorite is the guy with glasses' or 'the fat one with the red hair'. Just to differentiate.
